MetabolomicsHub Data Portal enters early access

We're excited to open up the MetabolomicsHub Data Portal in early access. You can now search across harmonised metadata from GNPS, MetaboLights, and Metabolomics Workbench from a single interface. Expect rough edges as we iron things out. The data model and UI are still evolving, so features may shift, and some studies may show partial metadata while we finish onboarding the source repositories. Please send any feedback to the EMBL-EBI Metabolomics team — we'd love to hear what's working and what isn't.

Our mission

The MetabolomicsHub was established to provide globally coordinated standard data submission and dissemination pipelines involving the main metabolomics repositories, and to encourage open data practices in the field. We aggregate metadata from multiple repositories, harmonise key fields, and expose a single search and API surface.

What we will provide

  • Unified search across studies, assays, compounds, and spectra.
  • Common metadata with controlled vocabularies (characteristics, factors, parameters, etc.).
  • Transparent provenance and citation guidance for every dataset.
  • Open APIs for programmatic access and bulk analyses.

Why this matters

Valuable datasets are often siloed by host repository. By harmonising and indexing them together, we reduce time-to-insight, encourage reproducibility, and help the community build on each other’s work.
